I can’t setup Jetpack Backups through SSH as Wordpress isn’t installed a “standard” way.
Jetpack can connect to my site but can’t find the site’s root and folder.
Any experience on this ?

Did you try to go directly to root folder of your website? For the site example.com, the root folder would be something like /opt/easyengine/sites/example.com/app/htdocs

Yes I did.
It looks like my www-data user can’t reach htdocs even if I chown it
If you can use SFTP instead, you can create a user just for the backups that has all the proper permissions. The setup instructions are very straight forward. https://easyengine.io/handbook/configure-sftp-on-ee4-server/
I have not used Jetpack for backups and am unsure if SFTP will work. Just chiming in.
